i saw there is a new button for adding a new node in the xxl editor, does that also readjust the references to nodes in the sectors?

hmm, I think that some hooks reference nodes, but not all of them are deserialized yet, so their node references won't be readjusted

Since CGeometry is only used by nodes, and that all nodes are (de)serialized, it is safe to add/remove geometries
